What is a safe method/product to clean surface rust from a refinished flywheel? Thanks in advance.

We use a Scotch Brite wheel to clean all flywheels before the clutch is attached, even if it wasn't resurfaced. It breaks the glaze, and gives a uniform surface. We recommend that all flywheels be taken to a machine shop for a trip thru the resurfacer. Given the clutch shudder typical to most old Fords, it is a very good investment. One caution. Do not use Scotch Brite to clean gasket surfaces. Any loose fibers can quickly ruin bearings. A good solvent after the wheel, or resurfacing is either a carb or brake cleaner aerosol.
