  Yes, both sides should have a thermostat. My personal recommendation is to use 160 degree F thermostats as they will initially warm up the engine without getting it close to overheating.

  It is important to know that the Ford flathead engine is actually two separate motors joined by one crankshaft. That is why two water pumps are required, each circulating coolant. The only connection is at the radiator. The thermostats serve two purposes. They aid in getting the engine up to an efficient operating temperature, and by providing a small bit of obstruction to flow, help prevent "hot spots" inside the water jackets which can form pockets of steam that interfere with cooling.
